I use Lightroom 3 for my photography workflow (where I convert the RAW camera files - Nikon NEF - into digital negatives DNG format), and when I export the photos I configure lightroom to add my watermarks. I can also add internal watermarks that is embedded into the file structure, so even if someone steals my online photos and crops out the watermark on the edge, I can google my watermarks and see who is using them and determine if I had given them permission (licensing).
You can also do the same manually in any graphics software such as Photoshop or Paintshop, either making a transparent layer with your copyright&logo on it, or have the programs add the layer for you.
